I had to book a domestic (FUK-HND) flight for MrLapLap earlier this year. His international inbound and outbound flights both allowed 2 suitcases and I was pondering this same problem.
Turned out that AVIOS booked JAL domestic flight tickets allowed two pieces of hold luggage - a fantastic perk! And virtually no taxes when using AVIOS for intra Japan flights.
If using AVIOS is an option, do look into it.
