It might be worth trying again with a different agent. The old companion vouchers required a revenue ticket, which isn't straightforward for Cuba. The new companion vouchers are indeed just 2 award seats for the price of 1, which ought to have nothing to do with the embargo.
It's also worth remembering that you can only use the voucher in Economy, unless you have Silver or higher status. The mention of PE might have caused an agent error that has nothing to do with Cuba.
