Has never happened to me... Probably a glitch in system, reach out to EC CS on Monday and see what they have to say. If this the rental from LGA I would suggest calling, but getting anyone to answer that telephone sometimes can be hit or miss.
What may have happened is agent didn't close something out when she/he processed your pick-up... Again give a shout out and see what National says.
It has happened in past where I've returned rentals and not gotten an follow-up email noting reservation was closed out listing final charges, etc... One telephone call to location and problem was solved.
