Flew RJ from BKK to TLV via AMM last November. Our flight landed early in AMM and the lounge was mostly empty. It was rather disappointing and I didn't stay long and waited at the gate. Passengers on AMM-TLV segment were mostly Israelis and that explained to me why this segment is expensive: AMM is the shortest and quickest way to fly to TLV from the East since it can fly over GCC airspace. RJ makes more money selling LH flights to/from TLV than the short TLV-AMM segment.
I had no problem going through Israel passport control (I'm US passport holder) and no problem with TLV screeners when I left.
