Actually, routing via BKK isn't too bad, as it's more than likely (IME) that you get a direct transit to the HKT flight and do the passport control and customs in HKT, which would be more convenient than doing it in BKK and then catching a domestic flight to HKT.
If you fly Thai you can actually connect to HKT via BKK and perform customs in HKT. I know it sounds a bit crazy but when you land there is actually people holding a sign with your name on it telling you to go to customs...in case you forget.

I think customs would be simpler in that case as there is typically only a few names on the list instead of the entire plane having to go to to cusoms which would be the case in the HKG-HKT flight. The HKG-HKT flight only operates a few times a week coming and going.
