I highly doubt it. Generally, we are trained to rebook the passenger in the same class of service if at all possible. If not, rebook in the next available fare bucket. If Y is all that is available then we grab it. easyRebook (part of the easyTravel brand of products, an automated system that protects passengers in the event of a misconnect or a flight cancellation) automatically protects in your full fare class (I've only seen it work on Economy - so thus Y).
It also adds automated remarks that the PNR has been processed by the system, but I don't know how MP data is transferred into MPI's computers for credit. Wouldn't be surprised if it came out in your favor though.
