For IRROPs protection, you can ask for them to be linked, but that only does anything if someone is handling it manually (and sees the note on the file); when the system does auto-re-bookings, it doesn't see or care about that.
I'm not actually sure that's true any more with Amadeus. There's a field that gets populated with the other reference when you split the PNR. It's not just a free-flow text remark.
I've updated my PNR viewer to show it if you have any, and I have a few split PNRs where it's correctly populated.
You can see the J***** is associated to the M***** and vice versa.
I don't know how auto-rebooking tools would work with this, or what agents would see, but I wouldn't assume things based on how pre-Amadeus worked.
