In my experience, it seems to be a function of whether you have status or are otherwise deemed a "premium" customer, whether you use a 3rd party check-in (ie: Jazz, or an interline partner), etc. I've had 100% success using non-Canadian interline partners (even on separate tickets) through YYZ, 0% success using Jazz check-ins, 2/3rds success using a premium check-in with Mainline, and rarely successful having overnight bag retention using a normal Mainline check-in. Might be an IT thing -- with overnight bag retention requiring the agent to do more work to override the default behaviour (for which they may not have even received training.....).
