The conference I go to at the Cosmopolitan has a similar funky process.
I have to register through the conference portal directly with the hotel. I manually add the Bonvoy number via email with customer service at the Cosmopolitan.
The reservation doesn't appear when I login to my Bonvoy account. And I've never had a problem when checking in.
Must be the same exact situation. Very strange.
