One concern that I had had about the Haneda area was that there might well be a lot of hotel guests rising early for early-morning flights, potentially being noisy as they left their rooms and made their way down the corridors at 5am.

Good advice being given here. I add these. I have stayed at these accomodations. I annotate as indicated.
On one of my visits to Japan, I was staying at a hostel near Shinjuku. I had an not-too-early flight back from Haneda to ORD (via Beijing). But, in order to get to HND early enough to get through immigration, I would have had to check out of the hostel before it 'opened' in the morning, and thus would lose my deposit. So, the night before, I checked out of it and migrated to the Keikyu EX Inn Kamata. When I checked, a few days in advance, my travel bot turned up a discount on one night's accomodation.
The Tokyu Stay Kamata will probably be sufficient for you, leland. And if you have not yet begun your trip, muji, I can recommend it to you as well, however, you will have to take another train from Shinagawa to Kamata. Either J.R. or Keikyu will suffice. The hotel is between the two stations.
The room at the Keikyu EX Inn was small, but it was only me occupying it.
On another trip to Japan, a late evening flight into HND had me winding up at the 328 Hostel and Lounge. It is called that because it is at 3-2-8 Haneda, Ota-Ku, Tokyo. It is three blocks south of the Keikyu Anamoriinari Station. I grant you; I am a life member of HI-AYH, so I accept dormitory accomodation when appropriate. This was one night it was appropriate.
