We use to have a similar problem with this years ago with Egencia as our corporate TA. Now a days, I get a plethora of rates that I can choose from and I am told at the booking screen which rates are eligible for Loyalty Points and which ones are not.

Even though it's been a while I have never been denied status benefits because I choose a non-eligible Loyalty Points rate.
