Given it's not clear what you want to do when you are in Manila (of course it's your choice as to how much you want to share), i.e how urgent your appointments are in Manila it's difficult to give accurate advice but broadly speaking I would stay nearer where you need to be for most of the time due to the (potential) traffic issues in Manila. You could then rest up in the hotel in morning and just take a shorter trip to wherever it is you need to be.
