Given your timings - its likely that travel via taxi would be manageable and 'relatively' low risk if you wanted to stay 'downtown'.
I think hotels in Manila are typically a noon checkout - so could a 7am check in, with a late checkout (say 1pm); and then return and use the hotel gym/spa for your final shower be an option? (NB: a one day hotel stay is actually more like 20 or 21 hours than 24)
Or there are may condos via AirBnB - a two night stay is likely to be cheaper than a hotel (check in and out at odd hours is often no problem)
