The problem may have been that you were trying to use retinal scans when the kiosks operated based on pictures of your irises. (or fingerprints, of course)
I only know that the location where I had the problem, at SFO, was the same location that I did my initial setup in the Clear system. They may have updated their equipment as it was a few months ago but in any case it should still work. There have been several generations of Global Entry kiosks and I rarely have issues, independent of location.
