Some hotels won't store luggage overnight, found this out when I had to beg the Kanda-Ekimae APA Hotel Front Desk to store bags for me while I did a 3 night trip to Yamagata. They finally agreed because I was also staying with them on my return to Tokyo -- not sure if they would have said yes if I didn't have bookending stays.
