If I take the routing that includes the Cathay metal, will I get the qualifying miles for that segment? If I don't get all the miles, it's not worth it for me.

The Aeroplan page for Cathay as well as a thread here on the forum will make it clear that you only earn Aeroplan miles for the CX flight. And you may have to fight for them. You do not earn AQM.
