It is possible to remove the green card from the system. Typically many of us only have one document proving we can enter the US. You can try again to get it removed or try it and provide a data point.
The agent was adamant that there will not be issue, in fact he said he is doing that every day... anyway I guess I should go back to get it removed. Really wish there is a way for me to check real time.
