I don't think you have screwed anything up. The LATAM computer system decided to offer this flight combination to you and issue a ticket to you. If it is on one ticket it should all work.

The one way interline is weird (or WestJet has not updated their website). However all that means is LATAM can issue tickets that combine WestJet and LATAM flights but not the other way around. The reason for that arrangement not being mutual likely has nothing to do with baggage and more to do with how the two airlines want to price and issue tickets.
