When you say the R class isn't an option on long hauls how do you mean? I've booked several to LHR as R under our corp booking system. Do you mean that usually the upgrades are either C or another code?
Weird. Again in irrops all kinds of things can happen, but glad you got it sorted. But I wouldn't let one irrops rebooking snafu (that was ultimately resolved) be the driving factor behind never booking paid R fares in the future.

And on long haul flights, you cannot upgrade coach to business using stickers/UDU (which clear into R class). The only way to upgrade is with SWUs, miles/co-pay, etc. which clears into 'C'. So there were would never be an issue of the system or agent getting "confused" by an R booking code to LHR for example, as that is always a paid business fare.
