If you arrive before the system is reset, you shouldn't have to do anything to get your points and stay credit.

If you arrive during or after the system reset, you may need to ask the hotel to intervene. You'll still get what you're entitled, however. The easiest way to handle this is to ask at the hotel before you leave. If you don't, you'll need to call/email/contact Hilton and ask. That's a longer process, but you still should get the points and stay credit.
The system will still go by the night you booked. Regardless of if you checkin after midnight the system still sees it as a stay for the night of whatever day it was before midnight.
