No direct experience of Capita, but in general corporate travel agents allow BAEC numbers to be added - you get a PNR as usual, you get avios as normal and the usual perks. As the business probably uses the TA to track spend, and may get kickbacks based on travel volume, you'll be doing well to get an exemption, but no harm asking.
