Possibly because they're not published fares. AIUI, ITA only deals with fares published to the GDS. Other channels may have access to private fares or those distributed by other channels. ITA is fabulous for doing infinitely better the things that it does well, but - like every other website out there - it should not be relied on as the only research tool.
