Yes, assuming they don't have a problem with the private road trip aspect this is exactly what the insurance is supposed to cover. Note that you need to cancel within a reasonable time after being told by a physician not to travel. Also just to mention an alternative option, the hotel may be willing to return the deposit if you send over a copy of the physician's note without involving the CSR insurance.

However, as soon as I am cleared, I plan to resume my trip, so only part of the trip will be cancelled (I hope). Does this affect the validity of the claim?
Shouldn't. Technically I think you are under the "Trip Interruption" rather than "Trip Cancellation" heading, but the coverage is nearly identical. Others on this thread have reported having to stay in Europe longer than expected due to health problems, etc., and the insurance kicked in no problem. Basically, this is what the insurance is meant to cover so you should be fine.

I needed to make a new hotel reservation in the area of the clinic. My reading of the wiki is that this is not covered, since I am not traveling by a scheduled carrier (although that is not clear). Is there any way it might be?
New expenses like this is what the insurance does not cover. Even if you were on a common carrier you would not be covered under Trip Delay because that requires the carrier to actually do the delaying, doesn't cover delay due to illness.
