EC261 applies from Origin to FINAL Destination. I recently misconnected LHR-PHL-STL and while the LHR-PHL was only 3 hours late the fact I had to overnight in PHL meant I arrived at my final destination more than 4 hours late (actually it was 23 hours late but who's counting!) I did have to prove to BA though that I arrived at my final destination more than 4 hours late, luckily I kept my boarding passes!
