I don't remember if there was an altitude restriction on running the APU inflight on the CRJ. I think you can run it. Doesn't burn much fuel, though.
On the 737, the APU will burn in an hour what the airplane engines burn in about 3 minutes of cruise flight. It's not enough to make much of a difference.
If there was a way, we would have thought of it by now.
