We're flying LHR -ECN tomorrow with an hour transfer at IST. We booked these flights last year when the flight went through Ataturk.

I think, but am not sure, that the ECN flight is considered international, so we don't have to go through passport control, we just got straight to gate.

I am not sure about the specifics of the ECN flight (although I think you are right that you can go straight to the gate). But there are also multiple flights to ECN. As long as you are booked on one ticket, TK will just rebook you onto the next flight in case you misconnect.
