And this is accounted for in the Limo Bus schedule. The NEX isn't affected by traffic and even during rush hour, getting to the Shinjuku station is a breeze and seats are reserved in advance. I've done both multiple times, and never had an issue. I favor the bus, but have used the NEX going back to the airport on occasion as well.
