Other than the flights others have mentioned, there's also Turtle Airways that flies between Nandi and the Yasawa islands in Fiji. A beautiful part of the world.

The closest thing other than landing on the actual ocean, or on a river, would have to be landing on the beach at Barra, in the Scottish Hebrides.

Or even those moments landing at SYD – just at the point when you are convinced the A330 is about to bounce into the sea before the foot of the runway appears, then down you go as normal. WAM, BAM, thank you Ma'am, thank you for flying with QF today.
