You can use the MTA subway to get from JFK Airtrain into the city; you have no comparable option at EWR. I prefer JFK for that and other reasons.
Additionally if you decide for an Uber or are driving, depending on the time of day, I find the traffic in the Holland tunnel to EWR worse than driving to JFK.
