I'll add in:

Cup Noodle museum in Yokohama (make your own cup noodles, reservations recommended)
Open Air museum in Hakone (there are some great kid-friendly, interactive installations)
Japanese baseball game (Yomiuri Giants at Tokyo Dome has a small, attached amusement park too)
Sumo wrestling (demo session, practice stable tours or tournaments are available, depending on time)
Ninja Samurai experience
Ninja restaurant
