You could argue that getting out of Rouge Y is more important and therefore a higher cost than getting out of mainline Y.
The issue you may be having is that W class means very little. Are you sure it's all booked into Comfort and not partly in Flex but still showing as W? if you're just stopping in YYZ shouldn't the actual eUp to be one cost (likely 10) from CUN to YVR and that'll upgrade both legs?
Here's an example booking showing Can't seem to upload an image but a example booked showed Comfort Q is 10 while H is 4. H is part of the legacy high flex MUH, so I'm pretty sure Comfort W would be 10 as it's in the same fare upgrade list as Q (and V+G) on the chart for domestic flights anyway. Sun destinations appears to be missing from that link, at least in terms of a table.
