I also use 2 different cards for Hilton stays, my personal card that is in my profile and a company card for work travel. I make sure to confirm at either check-in or check-out which card they have for the stay. When they have the wrong one it is simple to have them change to the one I want to use for that stay. It helps avoid the situation the OP encountered. You can also edit your reservation online and confirm/change the payment method for that reservation.
