Pro for JW is that is recently renovated but I can not get anything above Executive Room (company policy) while in Hilton I can get Junior Suite. Pro for Hilton is more central location and bigger room. What would you suggest me?

The JW is certainly not in a tourist friendly area. It was formerly a a Radisson Blu and is located adjacent to the enormous vanity project of the Ceausescu's, Palace of the Parliament. I would select the Athenee in a heartbeat. IMHO, it boasts the ideal location in Bucharest. It has a sense of history, and although I wouldn't particularly call the junior suite luxurious, just knowing that there probably still are listening devices in place, dormant or not, just adds the sense of cold war intrigue. Just don't do anything in your room of which your wife or partner would disapprove. ;-)
