If fees are introduced, you'll still be able to get a bag. Charging a few yen just makes everyone think a little about whether they need one. More often than not, they don't.
As for the "lack of public trash cans," I don't feel that Japan needs more public trash cans. I'm never far from somewhere that I can dispose of whatever trash I'm carrying. I guess it's just a question of getting used to the setup.
