I've had merchant refunds hit both the negative rewards with bonus and without even if the charge had a bonus. There are a number of factors that cause this from my experience, but BofA does try to reverse the rewards bonus if it was given with the original charge. However, they do look for a match which sometimes doesn't happen with the merchant refund.
