Probably not. UA's default is to use the allowance for the highest class of service on a trip. It shouldn't be any different than upgrading one leg of a multi-leg PNR. If they put it into the computer properly, the F luggage allowance should prevail.
The only concern I'd have is that some agents love to make up their own rules and may refuse to interline the baggage at all. "Oh, we can't do that unless you're in the same class of service the whole way." I don't think that's
likely, but I can't rule it out entirely.
