We go to Boston several times a year. Our preference is always to stay on the Green Line because most of what we want to do (North End, Fenway, Top of the Hub/Observation Deck, Museums) is on it. We went to see the Sox get their rings on Opening Day and stayed at the Residence Inn Back Bay-Fenway (category 6). If you've got kids with you, they have an indoor pool, and the rooftop deck has some great views where they can try to point out everywhere you went that day (also a bar where mom and dad can grab a glass of wine). Staff was really nice and attentive at breakfast.
Caveat is that, if the Red Sox are at home, the Green Line near there will be really packed for several hours before and after game time. However, the pomp and energy of the area on game days is probably something your kids would enjot.
We ended up staying at the Boston Marriott Long Wharf, and had a wonderful experience. Thanks!
