You can't use an MVP Gold Guest Upgrade unless the flight is "marketed and ticketed by Alaska Airlines", so that explains why you were unable to use your GGUs.

Is your AS FFN showing correctly on the AS side of the reservation at alaskaair.com?

Yes, they can see my FFN, the fare class, everything. Similar to Neil's point, I think it is because it is a BA ticket.
