Autopay happens on the due date, which is never going to be before the day that you'd pay manually (unless you pay late, of course). Any credits that post to your account after the statement date but before the due date will reduce the auto-pay amount. "Pay in full" means the statement balance, minus any payments or credits received before the due date, which would include any interim credit issued for a disputed charge. So, nothing you mentioned is a reason to not have auto-pay turned on.
