Yes, just do not put any FF# into the reservation, and manually credit to the programs you want. I have even partially retroactively reversed credit from a flight to split it between AA and AS programs when it was put all into my AA account.

Technically, the flight needs to be marketed and operated for it to receive credit, per AS T&Cs, but there have been multiple exceptions to this. Most likely if both airlines are AS partners and the flight # falls within the flight ranges for AS, then you most likely will get credit based on the operating flight, but may need to credit it manually as well, YMMV.
