Seen this many times where hilton.com will default to a higher rate for a multi night stay than what you can book them individually for. For multi night stays I always check the nightly rates to see if anything cheaper is offered, as you've done. Of course the hotel is not going to arbitrarily raise one or both of the rates because you booked the nights separately.

No real downside to booking separately, I do it all the time if it's cheaper. Just let the front desk know at check in that you have a different reservation for the following night and are not really checking out tomorrow.
