I would have pushed back against that agent. The OW policy is that an airline does not need to interline baggage across multiple tickets. The question of short-checking is up to each airline I believe and when there is an overnight layover I have never been denied by any airline. It’s perfectly logical to want your stuff back for your overnight hotel layover.
