Booking two tickets would price as two separate tickets, whereas my itinerary prices the same whether to DOH or through DOH to MLE, so I’d prefer to book as a single ticket.
I would just book as 2 tickets now to avoid missing out.

You maybe able to email Asia Miles later and see whether they are willing to refund u the difference in miles, you can tell them it is due to system error/limitation you couldn't issue it as one award. At least it will be back in the control of AM then.
