How worried should I be about missing the second flight? And in the event that I do, is it relatively painless to get reaccommodated or do I need to keep records of queues etc. to prove I didn’t waste an hour taking my own sweet time at a bar? What’s the best place to arrange the rebooking - at Flight Connections or in a lounge?

sorry for all these questions as I don’t fly LH that often and like to be prepared!
I think you should be fine. Most likely for Schengen to long-haul on LH, you will not have to go through security at all, and passport checks usually don't take too long. A bit more information on where you fly from, where you fly to, whether you have a European passport etc. would definitely help.

If you missed the flight and did not take your sweet time at a bar, reaccommodation is usually easy, either via phone, at the lounge or at one of the LH service desks.
