In that case, you have to go to a manned counter, couldn't use checkin kiosk for HND/ITM.
It takes a little more time than a ticket with domestic only reservation number (Avios ticket has international ticket number even JAL's doestic only route).
You can choose your seat by visiting jal.co.jp(chose international flight) or jal.com.
If you have oneworld status, you can choose favorite seat (at least, one world emerald can choose exit row/first row/etc).
