Happens all the time. Usually because of an oversold lower cabin, or because of IRROPS protection. This happened to both my SFO-JFK flights last week and this week because of NYC weather. The F cabin was closed off as protection from possible cancellations the previous day so upgrades from J didn't process until at the gate. In one case F was actually booked 1/10, the other 3/10.
