If you're looking for a great breakfast spot in the city, its Dottie's Blue Note Cafe at 522 Jones. Granted its in a dicey neighborhood( edge of the Tenderloin) its not really a problem. Get thier early cause later in the morning the line is down the street.
Get your Alcatraz tickets early. They generally sell out a day or so in advance, especially over holiday times.
If you *must* go to the Wharf, take the Cable Car up and then the F line back. The F is a great way to see the downtown area,especially the spots on Market around 6th and 7th. At the Wharf, there's the Buena Vista Cafe, which brought Irish Coffee to the US and then, In N Out Burger. MMMM. The F line terminates in the Castro.
The entire Golden Gate Park area can be a fun time as well.
