I booked an HND/FUK explorer ticket and then realized I wouldn't get the needed points on QR with such fare, so I'm debating between cancelling this one to book another, or simply upgrading at the airport.

Airport upgrades still earn at the underlying economy ticket accrual rate (
regardless of where you claim the miles).
So, better cancel and rebook if you need the 500 miles or so for HND-FUK (at 100%).
Is 500 miles worth the cancel fee and fare difference? You be the judge of that!
