Can anyone advise on code shares and missing miles? Officially TK have a code share with RJ between Ist and Amman, and MEA between Ist and Beirut. But Tk so far has not credited me with any miles for these flights.

This is absolutely not the industry standard. The standard is when the FFP and the codeshare are by the same carrier, you get miles even if the operating carrier is not in the program. Unfortunately, some FFP don’t follow this rule (e.g. EY).
So any TK numbered flight either regular or codeshare allows to earn miles on TK FFP.
