I'm Canadian and travel on an E-1.
The Global Entry machines show me E-1 as an option, and given that you went to the Nexus office, you should see it.
However, as we all know, reality and DHS don't collide until it does! Let us know how you make out.
It will issue you a NEW 1-94 each time yuo enter via Global Entry. I have a drawer full of them
